A: You can disable extension that you don't want to use for m001 theme. The easiest way is to disable extension via xml and to put that xml file to m001/layout folder.

A: This theme works fine for ipad. But if you want to use your store default theme then you should simply don't set theme active for iPads in regular expression..

A: What I meant is that I think there should be a link at the bottom of the page that says "Go to desktop version" so people can access the full site. And link the other way on the desktop version. This would be particularly useful for iPad, but also some themes it is necessary to access full versions of a web site from a phone. Can this be added?

A: In current theme version you can use it with default exclusion. So you can set this set theme with default Magento exception. You should go to the System > Configuration > General > Design -> Package and Theme sections and you’ll see that Magento provides “Add Exception” field. You can use this to check what browser customers are using to access your store and set a different config value there. Here is proposed value that you should set in order to turn mobile theme m001 for mobile devices iPhone|iPod|BlackBerry|Palm|Googlebot-Mobile|Mobile|mobile|mobi|Windows Mobile|Safari Mobile|Android|Opera Mini.
